There were various articles in which a plane crash was supposed to take place in the movie, but this scene was taken out because of the attacks of September 11th.
Internet Movie DataBase (14 May 2003) reports:
'Terminator 3' Toned Down After 9/11
A plane crash was cut from the new Terminator sequel, because of the September 11 terrorist attacks. Movie muscle-man Arnold Schwarzenegger returns to save the world in Terminator 3: Rise Of The Machines. But the Austrian-born actor has confessed several violent scenes were left on the cutting room floor, after the 2001 attacks on New York, Washington DC and Pennsylvania. Arnie says, "A huge plane crash was rewritten because one, it was too close to 9/11 and two, it was too expensive."
The Z Review (14th May 2003) reports:
Unconfirmed news is circulating about a scene from the forthcoming Terminator 3 movie which has ended up on the cutting room floor. A plane crash is said to have been left out from the new film because of the September 11 terrorist attacks. Arnold Schwarzenegger himself has apparently admitted that several violent scenes were cut out after the 2001 attacks. "A huge plane crash was rewritten because one, it was too close to 9/11 and two, it was too expensive,” he said.
I have read that the original T3 script featured a plane crash. The T-X would shoot down a Boeing which then would fall down from the sky in the direction of John Connor. It could be that they is just a rumour that was left from the first T3 script.
